If I understand correctly, you had them under cover and they couldn't
get pollinated, thus no veggies.
As for the rotting, how big are they when they start rotting? If it
starts when they are very small, it's because they didn't get pollinated
and aren't going to grow. If they are bigger, I wonder if you could
treat like you do with tomatoes--blossom end rot in tomatoes is caused
by a lack of calcium.
